I noticed that my Y axis nudge isn't working. X axis and plunger are okay. Any idea on what could be causing this issue? Please let me know if you need more information.

Take the plunger out of the cabinet and try it in your hand by moving it around (tip it left right up and down). If the y axis doesn't move in the windows gamepad control screen then there is an issue with the accelerometer circuit that will need to be repaired.

You're right. I tested outside of the cabinet and Y axis is working fine. I'll try to make some adjustments in Visual Pinball.
